I've run into that every now and then. Just delete the portsnap cache and try again.
Something like

mv /var/db/portsnap /var/db/portsnap.broken
portsnap fetch extract
I tried this, but the error persists.

EDIT: After numerous attempts, it workes now...

I have the same metadata problem using portsnap:
Any ideas how to solve this?
I nagged it to death and kept running portsnap fetch update and and portsnap fetch extract till that command downloaded a snapshot update of close to 30,000 patches. Then it was back to normal operation.

I updated this one last night with all the port breakage in the process detailed now fixed.

portsnap update does not yet provide the most recent updates …

Two days ago, that was still true (with a test machine):
