I kind of doubt that it will be that bad... Arduino is aimed at enthusiasts, but it's also actually used by the big guys to prototype next-gen electronics. I'd know, I was on the sidelines seeing it happen on my last $JOB...

Just considering how well-known and widespread Arduino is among rank-and-file enthusiasts, I just don't see Qualcomm taking Arduino completely off the streets any time soon. Taking stuff off the streets, quickly, and keeping it off the streets - that tactic is less and less profitable these days.
 
Well, there should be some Open Source repos on Github or in a few other public repo hosts that still have Open Source drivers. If you're worried, you can probably still buy a few cards and fork the code, although this is best done sooner rather than later.
