I can confirm that mysql55-client installs to /usr when cmake is installed. Try deinstalling cmake (pkg_delete -x cmake) as a workaround and please report the problem to maintainer (ale@freebsd.org).
Check your hardware first, especially PSU and RAM. And you don't need to install cvsup-without-gui, csup in base should be drop-in replacement (if you don't need cvs mode, of course, which you don't need to update src).
Well, if it happens for any and all ports, check contents of your /usr/ports/Mk, and/or try updating your ports tree (you could just run portsnap extract if you use it to make sure your ports tree is ok).

You can bind ^R to history search though:
bindkey "^R" history-search-backward
Anyway, tcsh should help you making your keybindings (and not only) work like in bash.
Question is, which is the default one on your system? Did you follow 20090608 in /usr/ports/UPDATING? Do you have PYTHON_DEFAULT_VERSION defined somewhere? And please use more informative subject..
