Faster hard drive == faster speed. So if I were you, I will go with scsi hard drives with software RAID. I'm not sure how big is your network, but lots of RAM also provides good caching speed for LAN.

I suggest you install jail for apache and mysql server to limit damage. The freebsd handbook offers all the help.

Actually, I've a few clients with freebsd+pf as firewall/router combo installed. If they dropped pf altogether and clients wants pf in full glory, I can always install OpenBSD. But, most users have no idea about PF features.
The best you can do is to contact the maintainer and ask about it. I think they do have 4.1 current in HEAD but I cannot access freebsd.org cvs web interface (look like it is down for some upgrade)..

You can mix both as quoted from IRC logs. But, I prefer to stick to one method. It is easier to use buildworld+buildkernl as I do customize both heavily. If you have lots of freebsd boxes. You can roll out your own build server and just sync with your own upstream.
