Just wanted to update this post for future reference. We replaced everything we could think of and nothing was working. It ended up being the last thing we replaced(motherboard) which solved the problem. Haven't had a reboot since. Thank you for all the help!

If it is only occurring after hours, I would also attempt to confirm or rule-out janitor activity.
Do you have any monitoring software keeping track of the machine's visibility on the network? If you do, attempt to locate a pattern in the outages. And yes, security updates are a must. What SirDice said, basically.
