I'm not seeing anything in the ports tree with bin/passwd in pkg-plist. If you can't explain how /usr/local/bin/passwd came to be, you'll want to verify that you haven't been hacked. A fake passwd command in the default PATH is a good candidate for a Trojan.
Are you referring to https://github.com/outpaddling/desktop-installer/issues/24? What led you to believe it was removed and there was no response? At any rate, this issue was fixed in ports head Jan 30 and merged back to quarterly ports Feb 2.

Mouse issues can also be video-driver related and solved by switching to software cursor. Both moused and software-sursor are default-on options in desktop-installer for this reason.
